Maybe you have another low priority process eating your CPU cycles.  When you run a benchmark the client runs at a normal priority level, so it will take precedence over any low priority process, but when it runs normally it runs at a low priority and will share the CPU with any other processes that are scheduled with similarly low priority.

Run 'top' or 'taskmgr' etc to see what is running.
